Best way to work with multi-zone PC environments? automate commercial cutting?

Am i correct in my research, that it is currently not possible to automatically have DTB cut out the commercials & replace the original DVR-MS file? I've been reading up, and I've had success doing so through the DVRMStoMPEGUI, but ideally would like to be able to just have DTB do it automatically...
